Expression Explorer Help
Use the table to compare searches across cell groups
Each row is a cell group defined by the visible metadata columns. Each search becomes one or more value columns. Start broad, then filter or export only when the pattern is clear.
Read the table
- Rows are grouped summaries, not individual cells.
- Expression color shows strength; dot size shows how many cells support the estimate.
- Add metadata columns when you need finer groups; remove them when the table is too fragmented.
Choose the right value
Use enrichment carefully
- Enrichment compares top-ranked rows with visible rows that have a value for that metadata field.
- Empty metadata values are ignored, so missing annotations do not distort the fold score.
- Click an enriched or depleted value to use it as a filter.
Export deliberately
- Compact export gives the current summary table.
- Full export includes all rows and metadata.
- Per-cell matrix export is for downstream analysis when you need one row per cell.
Before trusting a pattern
Download Per-Cell Expression Matrix
Select samples to include in the ZIP. The archive will contain a sparse cell × feature matrix for all visible Expression Explorer searches, plus: cell IDs (one row per unique sample/cell pair), barcodes (where whitelists are configured), sample metadata, and per-cell normalization factors where available. Hide searches in the left panel before opening this dialog to exclude them from the export.
